There's a mystical office in Japan known as the "Completion Office". I'm pretty sure Naomi and Bob run it. Anyway, once you complete something major, you'll get a message on your cell phone notifying you that you've completed it and there will be a reward waiting for you.

Once you complete the game, you'll have the option of accessing this on the Main Menu. Use your Clear Save as the load up file and you'll begin the story anew, only certain things will be kept, and certain things will be reset.
