I got into my car and could immediately tell someone had been in it. Only a set of flat keys were missing even though there are a number of other more 'valuable' items in the car.

You can still do this. It's in the vehicle settings menu - opening/closing - window operation - convenience opening. First thing I made sure was switched off when I got the car, as hated this feature on my mk6, for the reasons you state.

Why is my car auto locked?

If so, your car is auto-locking because you have a defective switch in the drivers door. Because of this the car can't tell if the drivers door has been opened yet, so re-locks the car after 30 seconds, so it won't get stolen. Autolocking CAN NOT be disabled... it's hard-coded into the control firmware.
