I used to have this problem. It was the combination of the corded grips I had a long with me regripping the club on my down swing. Sometimes I'd get too loose and then over compensate by over tightening my grip on my down swing. The club would sometimes twists in my hand causing the rubbing in the thumb area.

The crease (wrong word probably, but can't think of the right word) of your right palm should sit on top of your left thumb and stay in that spot applying a bit of pressure on top of your left thumb. In your swing that pressure isn't either there at the start or being maintained.
